Certain legendaries run away after spotting them. And they don't stay in a certain place either. Entei, Raikou, Latias and Latios run around Johto and Kanto until you catch 'em or kill 'em. I would save the Master Ball you get for one of these, espeacily the Lati of your game. Entei & Raikou appear after meeting them in Burned Tower. Latios or Latias appear after meeting Steven Stone in Kanto. To see the legendary you can't get, wait for a certain wifi event.
